I assume you mean an incoming MAIL message? And if so... just select it in the Mail program (single click) and then hit the delete key.

Opening (viewing) a message has no dangerous effect. If you select a message, or multiple messages, at least the top one will show in a window.

You can delete Junk mail without seeing any of the messages using the Mailbox menu.

One more point: in El Capitan, you can use a swipe left gesture on a Magic Mouse or trackpad to get a delete button on the mail message while it's still in the list. This looks and acts like the same feature in iOS 8 and 9.
